Dave,
Flash is great for adding custom animations. I made a short film last 
year using a flash animation superimposed over video. All you need to 
do is check the 'Export as Quicktime' in the Export settings. This was 
almost a year ago, so I don't recall if I had any specific issues but I 
remember it was not difficult.

Regarding Flash MX... that version (and to an even greater extent the 
new Flash 2004) boast expanded video capabilities. These features are 
more for placing video in flash, not vice versa, so Flash4 should be 
all you need. Good luck, and have fun!
