iMovie (4+ at least) allows you to add chapter markers as a step in the 
process of exporting to iDVD.

It's pretty simple.  Play the movie (or move the playhead) to where you 
want to marker, and click a button to add the marker, then label it... 
like "Clair thanks Gregg" or whatever's appropriate.  The information 
is saved as a text track within the Quicktime movie that iMovie saves 
for iDVD to work from.

Knowing that, it would seem possible to use the text track function in 
Quicktime to add chapter markers to any Quicktime movie, without going 
through iMovie or importing the movie into FCP or FCE.

(Cue someone with knowledge about how to do that to pipe up and pop in 
here.)

You might need Quicktime Pro, which is available from the Applestore as 
a $29 purchase that provides a key number you enter in a registration 
box in the ordinary Quicktime you download or already have.  It unlocks 
a host of fun and useful features.  WELL worth the money for many folks 
into editing, changing formats, etc.)

If you open a Quicktime movie that HAS chapter markers, you're able to 
click on the marker links and make the movie jump to the marked point.  
Real cool and handy.
