Here are the prefs that you can delete manually if you don't want to use

com.apple.dock.plist (your choice to delete this or not)*

com.apple.LauchServices. UserCache.csstore
LSApplications
LSClaimedTypes
LSSchemes
The contents of the /Library/Caches/ folder 

Since the problem is not this* I will leave that one alone.
