I think I know exactly what's happening. When you "drag things to the  
trash," you are moving your mouse next to the lower right-hand corner  
of the screen. That is triggering an action (probably Expose) that  
removes "focus" from the Finder. You might not notice this because  
the action is "clear all windows from Desktop" and you don't have any  
open windows on the desktop when you're doing this.

Check your Expose settings. If any are set to be triggered by moving  
the mouse to a given corner, turn that off.

If it's not Expose, it's likely to be some other program that  
"triggers" that way. Review and deactivate.
