Have you tried removing the preferences / bookmark files?
   Library/Preferences/com.apple.Safari.plist
   Library/Safari/Bookmarks.plist
move them somewhere safe in case you need / are able to restore them.

I think:
   Library//Caches/Metadata/Safari
   Library//Caches/Safari
can safely be deleted.
