If this is not the entire problem, then it is almost certainly a  
contributing factor. I would try to set up a script to 'enfolder'  
sets of these files into subfolders (maybe 100 per), and let the  
thing grind for a while. It should get somewhat faster with each  
iteration. At least this would eliminate one possible source of the  
slowdown you're seeing. If there's still a problem after this, we can  
investigate further.
