Did you do a clean install, archive and install or upgrade install? You may be having a conflict with some pre-Jaguar software. It's been my experience that upgrade installs can cause problems if you have third party drivers installed or other custom/non-standard set-ups. I'd try to repairing ownership preferences and running MacJanitor. If you're still having the lock-ups, I'd reinstall Jaguar. Doing a clean install will leave you with a much "cleaner" system folder, free of leftover extraneous files and conflicts from the old system.
