What OS? Software Update on OS 9+ has been known to fail for numerous reasons (search Apple's Knowledge Base or the Discussion Forum at <http://www.info.apple.com/siteindex.taf> for details). You might have to dump the Software Update prefs file and try again. The standalone updates don't rely on the Software Update Engine, Scheduler, or prefs file; therefore, they work. FWIW, Software Update works flawlessly in OS X, at least it never failed for me and I haven't seen any failures reported.
