Yes, it not only copies the invisible files, but also the links between the files that the system will require when you recover those files. I agree, Retrospect is slow, but it is thorough and designed to backup over a net work. There are a couple other good alternatives such as Edre Ti-Backup, FoldersSynchronizer, and CarbonCopy X, but I started using Restrospect with version 1.1 and upgraded it when I could afford to.
