I have restarted my Mac many times since putting 10.3.5 on, and OS X has never lost the startup drive. I have had two internal drives in the computer ever since I got OS X. Is it possible you have the jumper settings on your drives incorrect? Mine are set up as Master and Slave, not cable select.
