Kevin: I am not an Apple technician, but if I thought that Software Update was the ONLY thing misbehaving on my Mac, I would do what I always do anyway. Go to the Apple Support web pages and manually download one of the two update packages for OS X 10.3.7. If I am already at 10.3.6, I would fetch the small updater. If I were somewhere back around 10.3.3, I would take the Combo version. I was at 10.3.5 a couple weeks ago, so I just took both 10.3.6 and 7. Some folks had trouble with 6, but here, everything is fine. Then repair permissions again. And run the update from the downloaded package. Then I would expect the Software Update feature to work properly.
