[G4] Here's a couple of Safari (3.0) question...

In ~/Library/Safari/ there are a number of files for Safari. One is  
Bookmarks.plist. I'd try moving the file to another place and find  
out what happens. Might also get disk utility to check the  
filesystem, both for errors and permissions.
