I seem to recall reading that some external drives had firmware which caused them to "sleep" when not accessed for a period of time, or conversely, when they are so busy they overheat and go into self-protection shutdown. It may be their fault, and not your system's. There were a lot of issues early on with Panther and FW800, although I suspect you are using FW400; the faster drives are hard to come by.
