Internal vs external is only an issue for a few Apple applications (DVD player, iMovie, and iMovie HD come to mind) that have to abide by certain CODEC licensing issues - in which case they only work with internal drives that are recognized as Apple Superdrives. In all other aspects there isn't any difference between internal and external other than Firewire being slower than ATA- which won't matter for CD and DVD drives anyway.
