You want a clone of the exact system that is working well for you in case you have to revert to it. Don't create uncertainty by altering the system even in the slightest way just before a major upgrade. Also, skip any defragmentation. OS X already does that on its own and any supplemental defrag will not improve anything noticeably. Unix file systems behave differently than Mac OS 9 and file placement is not an issue. There is some opinion that defrag utilities will likely make performance slightly worse. Run permissions repair out of Disk Utility and Disk Warrior. They can go in either order since they do quite different things and do not affect each other. If you're at all concerned about leftover cruft from Panther, just do a clone of Panther to an external volume and perform an archive and install or a full clean install.
