When I've deleted com.apple.mail.plist I've always removed the whole ~/Library/Mail directory, but I don't have any POP3 mailboxes to worry about. Have you tried removing both the plist & ~/Library/Mail/IMAP* before restarting Mail.app? You don't need to worry about your old IMAP mailboxes, because all the messages in them will be stored on the server. Stroller.
