This has been one of the major strengths of Apple for years in terms 
of disk organization. I have been doing what you describe routinely 
since before MOSX .  I have not worried about aliases unless and 
until they (rarely) break. Version updates are harder on aliases than 
moving things, and often a broken alias will ask you if you wish to 
fix it.
