No it's there.

Take a look in IE Prefs at Protocol Helpers. I'm on my Airport TiBook now
and FTP/FTPS is Transmit, but I bet the iMac G5 says Finder.

My question is why allow IE to control this for other apps if in fact it
does?

I think we can safely say Safari doesn't do FTP. Maybe Tiger.
