Safari->Preferences->General->with Open Links from Applications->set to In a new window, pops up the window to the front. Maybe recycling that preference will fix things. Safari 3.0.4 in both Tiger (10.4.11) & Leopard (10.5 and 10.5.1) and it's always acted that way.
