Ian,

For lack of a better suggestion, here's one possibility from way out of left field that's easy to check. Have you confirmed that the firewire drives and iPod are actually failing to mount, as opposed to simply not displaying an icon on the desktop? As you are likely familiar, OS X has long sported Finder preference options that allow one to turn on and off the display of hard disk, CD, and server icons.

As reference that the cause is not directly related to the security update or your PB model, my 1GHz TiBook continues to mount my iPod(s) and several firewire drives without a whimper after applying the latest system and security updates, (as does a second TiBook in the house).
