It sounds like you're doing everything right, based on reading  
<http://docs.info.apple.com/article.html?artnum=75430> and the  
instructions linked to it (I think that's the update you're doing)

If you have internet access using OS 9, run Software Update in OS 9.  
I remember it correctly identifying wether the update had been done  
or not. What bit me was that this firmware update did not show up in  
Software Update when running OS X, but did if I booted in OS 9.

Hopefully Apple still has that update available via that source. If  
not, download another copy from the "Information and Download" link  
near the bottom of the page I referenced above and see if that fixes  
the problem.
