On Mac A go to System Preferences > Network and note the IP address shown against "built-in ethernet". I think this is likely to be a number beginning with 169. In Finder on Mac B type Apple-K and in the "connect to" dialogue type that IP address. On Mac B drag the big file into the new window that appears. From the sounds of it Finder on the Macs is browsing on the default interface, which continues to be the airport. Therefore for any activity you want to undertake over the wired ethernet you need to specify that interface explicitly. IE: having made this first connection using the IP address, you probably can't go back to Mac A & browse to Mac B and expect files to be transferred over the wire, you would have to enter the IP address of Mac B as you did the other way around. Browsing to a second share using Finder > Apple-N > Network > Servers on Mac B would also likely use the default (airport) connection. Stroller.
