Dan: sometimes with my G4 tower this happened when the internal drives  
had to spin up. It was quite annoying at times. One option would

to uncheck "Put hard disk(s) to sleep when possible" in the Energy  
Saver/Sleep window in System Preferences and see whether that helps.

The other thing to check is whether your hard drive is getting full.  
There should be at least 10% (preferably a lot more) of empty space,  
otherwise things slow down when the computer accesses memory written  
to disc.
