You can set up your music files in various ways. One way is to select
"Copy files to iTunes Library", so that all music files are included
and located wherever you iTunes Library file is located. The
Preferences allow you to specify the location of the Library where
ever you like. You can even have multiple Libraries if you want.

If you don't mind having your external HD connected and powered on
all the time your computer is on, you would simply specify your
iTunes Library is located on the external HD in Preferences, copy all
music files to that Library, and delete all other music files after
they have been copied (and verified) to iTunes Library. Then,
whenever you delete a track (or Playlist or album) it will be deleted
from your Library, which is on your external HD.

You can find more info about multiple Libraries for iTunes in the
knowledge base or just using iTunes Help feature.
