How to Empty Trash

To empty the trash that refuses to delete  you could boot from your 
install disk and delete it from there.

As for the major reinstall and subsequent problems - check your RAM.  
Errors in the RAM take some time to accumulate to cause real file 
errors that you notice and OSX is very touchy about its RAM.  TechTools 
will check RAM and so can your Apple Hardware Disk.
