On my PB 667Mhz/1Gb ram/16MB video/Infrared, I noticed the same thing but only when accessing https:// sites with Safari. I doubt that this is a hardware issue, as it only happens with Safari and Software Update. I suspect the Software Update application to use the same https:// download / connection framework as Safari. IE, Omniweb and Lynx[1] are fine.
