All you need to do is Backup the folder:   /Users/"your 
account"/Library/Mail
AND THE MAIL PREFERENCE FILE:      /Users/"your 
account"/Library/Preferences/com.apple.mail.plist

Without this preference file mail.app will have no idea what to do with 
the Mail Folder.

I have backups of my mail like this which I keep for safety sake and to 
transfer mail from Mac to Mac.
This method has never failed me.
