Strictly a guess, but perhaps you have moved iMovie from the place 
where the installer expects to find it?

I've noticed that some updaters have the "expected path" (usually 
/Applications or ~/Applications) hard-coded into them and can't deal 
with the idea that you may have put the app into a sub-folder or into a 
different folder altogether. Stupid updaters. :)

If that's not the problem (ie iMovie 3 is in plain view in 
/Applications) then try running "Repair Permissions" from Disk Utility 
and THEN trying the updater.
