I think you nailed it. I don't have duplicate fonts, but I *did* replace as many dfonts as possible with Postscript fonts, because I use QuarkXpress for most text duties, and it likes Postscript. It's truly weird that the text appears wrong on the screen, but copies and pastes normally...... I'm not gonna obsess over this any more. I'll bet allowing Apple apps to use their precious dfonts would solve the problem for good.
