Zane, Try rebuilding your Mail database. You can do this from the command line with the following command: /usr/bin/sqlite3 ~/Library/Mail/Envelope\ Index vacuum Make sure Mail is not running when you do this. You should notice a difference -- it worked wonders on my machine with over 100,000 messages and dozens of mailboxes and mailbox folders.
