Are you subscribed to any yahoo groups? Check, using full text view, for Cc: headers that would show that. You can probably build a filter that would place the message in your chosen mailbox. You might also get two copies. I think AppleMail can sense that and delete one of them for you. If not have a look at the Message-ID: headers.
