Make sure you're using the latest version of CCC (2.1.6b)
<http://www.bombich.com/software/ccc.html>. You didn't have that problem
with OS 9 because you had few if any invisible or hidden files and folders,
and, because OS 9 doesn't have a permissions security protocol. That's why
you need to use something like CCC to ensure that all the required hidden
and invisible items are copied over and to ensure that permissions are
retained. Strongly suggest you review the article at
<http://www.bombich.com/mactips/image.html> and try CCC again.
